The story begins with 18-year old Gauche Suede, a Letter Bee, arriving to pick up his latest package. However, he was surprised to find his letter to be a little boy named Lag Seeing. Lag has just lost his mother, who has been taken to Akatsuki, Amberground's capital, and the boy is to be delivered to his aunt's residence in Cambel Litus.
During the five years that Lag lives with his aunt Sabrina, he studied hard to be a Letter Bee. Eventually he passes the preliminary exams and is granted an interview at the Yuusari region. Lag and Niche reach the town they were looking for and find the address Niche is delivered to, a freak circus named "Love Someone Down." They discover that the animals used to perform in the circus have been mistreated. Niche is handed over to the circus ringleader and she bids farewell to Lag. Before leaving for Yuusari, Lag forgets to have the receiver sign the delivery receipt and heads back.
Lag runs into someone named Nelli Pepper, who is needing a letter delivered that her brother wrote. This girl attempts to steal Lag's crossing permit to Yuusari, and Lag also meets a strange man that wants to kidnap Niche, it seems.
Someone else escapes with Lag's crossing permit; however, Niche retrieves it before Nelli steals it again and takes off. She attempts to cross Bifrost Bridge, but isn't allowed, since she is not really Lag Seeing as Signal verified. Nello's letter flies through the air as Lag obtains it and sees memories of Jiggy, Nelli, and Nello Pepper.
Lag and Nelli rush to the Church, since Lag learned he can see the "heart" within objects, according to Largo Lloyd. After shooting around, Lag encounters nothing, until Nelli explains Jiggy was involved in the construction of the church bell. Lag shoots the bell and memories flood in about Jiggy Pepper.
Lag is still trying to make it to the Bee Hive, and when he arrives, he causes a ruckus; however, Aria Link greets him and the others, and then prepares them for the Letter Bee Examination.
Lag and McKay arrive at the Goods Collection site to collect the letters to deliver for the exam. The exam begins; however, McKay encounters an unbeatable gaichuu, as the secret examiner, Zazie Winters, looks on. Lag shows up to save the day taking on the gaichuu, and the letters are deliveredandmdash;but there is a problem with the letters.
Lag and Niche with Steak enter Sylvette Suede's place, to which, she mistakes them for bill collectors and threatens them. Soon, Lag was able to get her attention, and she recognized him from what Gauche told her. The two of them talk, especially about Gauche so that he could find out where Gauche was.
After leaving, a bit later, Lag runs back into Sylvette's house and makes her the promise that he will find Gauche and bring him home. Later, Lag is congratulated for becoming a Letter Bee, to which, he shares his dreams with the staff.
Lag and Niche with Steak are now living with Sylvette to make it easier for Lag to get started in his job in the Bee Hive. Aria Link drops by and wants to talk with Lag. The two of them discuss Gauche while on the Hill of Prayer; his favorite place. Apparently, Gauche lost a portion of his heart on that hill on the Day of the Flicker.
Lag Seeing, and his dingo, Niche take on a delivery by their headmaster of the Letter Bee Cooperation (Bee Hive), Largo Lloyd. Lag delivers packages to Elena Bran and Bart Bran, an ex-Letter Bee, with the help of a guide named Darwin.
A man named Vincent Alcott is writing a letter to his mother, Louisa Alcott, to which, Lag notices he is writing lies and has a problem with it. Once Lag obtains his letter and is on his way, he and his friends are attacked by a gaichuu, and Lag must save Niche, the letter, Steak, and Mrs. Alcott from danger.
Dr. Thunderland Jr., member of the Bee Hive Third Bioscience Division, snatches Steak away from Lag and Niche, to which, they go after him and stumble into his secret laboratory. Memories of Dr. Thunderland's bird cage show the secret behind Gauche's disappearance.
Connor, Lag, Niche, and Steak journey to Honey Waters to find out the secret behind Gauche's disappearance, especially with the Man Who Couldn't Become Spirit stories that surfaced over the last few years. A woman is found preaching there, and then Lag and Connor were caught spying, but Lag is saved and soon meets a girl that wants a favor from him.
Lag is talking with Ann Grado, who shows Lag undelivered letters from the townspeople in Honey Waters. Connor and Niche are locked in a room with Hunt and Sarah, to which, they are surprised at what they saw on Niche. Connor finds out a secret later that led to the unveiling of this couple's true secrets.
Zazie shows up to help Connor and Lag fight Gaichuu Cidre. The bag of letters falls underground with Lag. Soon, the gaichuu grabbed Ann Grado, Hunt, and Zazie with gaichuu ropes, and prepares to consume their hearts. Lag is the only one that can save them.
Memories of Hunt are shown, where Hunt and Sarah encounter a gaichuu, to which, Gauche and Roda save them. A man approaches Gauche trying to confuse him about his job as a Letter Bee. The origins of Sarah's preaching were noted, and the townspeople were not happy after seeing this in the memories. Later, Lag encounters a strange man who looks like Gauche.
This mysterious man that looks like Gauche calls himself Noir, a Marauder, who decides to take letters, including the one that Lag was trying to deliver to The Man Who Was Unable to Become Spirit. The information on this incident is reported back at the Bee Hive. Once Lag goes home, a surprise for him awaits.
Niche becomes concerned, because Roda, Noir's human dingo, told Niche that she is a failure. Niche dwells on this, leaves her underpants behind, and leaves Sylvette's house. She tries to cook Steak in Sinner's Bread and Gun Shop; however, she was caught by Jacob and Sandra Gobani.
One day, while on a delivery to a certain mansion, Lag is asked by Rei Attlee, the owner of the mansion, to search for the person who sent a picture-letter to her. Rei says that the pictures in the letters reminded her of her hometown, and gave her the will to continue to live on and fight her illness. Lag is able to find the person, and helps the two to reunite.
"Get away from here"... The boy "Loog" (Lag) works together with an old man he calls "Gramps" in an imagery lighthouse built out in the wilderness, but he keeps hearing voices from somewhere. Around the same time, Jiggy Pepper is passing by the area on a delivery, and notices that a Gaichuu, Corona, has made a nest on top of the imagery lighthouse. Riding his "iron horse" up the imagery lighthouse, Jiggy Pepper's shindan Lapis Lazuli explodes!
Sylvette receives a fan letter addressed to her from a girl named M. Croche, asking her to make a doll that looks like her to give to her brother who will be leaving his hometown to work in a coal mine shortly. The doll maker, Sylvette, hurries to make the doll, and after spending all night, heads out the next morning to deliver it. Lag is worried and goes with her, but the two of them are tired and end up falling asleep on the rhino carriage!
A person spotted Noir up in the northern reaches of Yodaka. Lag is ordered by the Bee-Hive Master Largo Lloyd to find out what Noir is up to, and he heads there with Niche and Steak. There he discovers a shell of what looks like a giant gaichuu, as well as a used cartridge which Noir left behind. Lag shoots his own shindan into the cartridge!
Lag visits the town of Blue Notes Blues, steeped in the legend of the Maka, the mysterious creature deeply connected to Niche. The people in town witnessed someone like Noir heading into a cave, however the Mayor, Harry Tonov, tells them that cave is where the Maka lives and is dangerous, and entry is forbidden no matter who it may be. But despite this, at Niche's suggestion, Lag heads toward the cave wanting to find out more about what Noir was up to.
200 years ago, Niche and her twin sister were shunned as cursed, and were eventually disposed of. Thrown into a river, with the most precious thing in the world, her sister, split apart from her, she matured all on her own, and has lived together with the Maka ever since. When Niche finally encounters her, she has no recollection of what happened, and instead protects Lag, a "human."
Niche's sister, shocked by seeing her sister in such a state, she tries to kill both her sister and the other people. Lag tries to stop her, and shoots a shindan into her with his feelings...
Niche's sister explains to Lag more about the frozen gaichuu, before he leaces. With the wounded Niche left in the "Garden of Spirits" which the Maka protects, Lag runs into Zazie on his way back to the Bee Hive, and they stop by the town of Lament where Connor is.
